There is way inbulit in iClone to export transparent video. You have to render first for RGB channel which is normal video with background color and then only for the alpha channel ( export provision is there). You have to import all two animations in Premiere Pro and use track matte key to keying out the background instantly.

There is another way if you don't have PopVideo plugin. I use Final Cut Pro X as my video editor, which has a alpha keyer effect. So what I do is add a green background in iClone (value 0, 177, 64). After exporting and importing the video into FCP X, I apply the keyer effect to the video from iClone and because the filter removes the green background, any image/video on the timeline below the iClone video is now the background to the iClone animation.
